Lets see. Sephiroth is reborn in young Harry after he has badly beaten by the Dursleys, and Hermione has the White Materia and is the friend of Zack, while the spirit is Aerith in her. Genesis is the new DADA teacher when the two start Hogwarts. While he protects Hermione as G, he searches for Sephiroth, who is now Harry so he can beat him.

Basically, Harry and Hermione are the embodiments of Sephiroth and Aerith after they died. Genesis wants to end his rivalry with Sephiroth while protecting the embodiment of the last Ancient. Hey, Emma.
