Pssh, kill all the Mudkips you want, Mudkips breed and hatch in under 400 steps, they will always be comming more and more. Mudkips use Ice Beam and Blizzard to freeze the ninjas.

 

It seems I have to use fire and all things heat .

Fire is weak against water, fail. Half use Surf and half use Ice Beam completely engulfing your ninjas in ice, you can't escape and any 'moves' you use will most likely be a 'god moded' move. I win.
