Reign of terror?! Last time I checked, WW Ganondorf was trying to reverse the damage the gods did when they pulled out the classic bible trick and flooded the place. Of course, the king decided that it was a good idea to let all of old hyrule be completely washed away, so he screwed Ganondorf over. Again.

I can see why Ganon lost it for a bit and tryed to decapitate Link. You spend the last few Centuries bypassing a lock and gathering power to restore the old land, and finally you've gathered the object that will allow you to do that. You even decide to spare the annoying hero. Then Royalty who spent the game as a boat comes and ruins it completely.

And how do I see Ganondorf as justified? Well he's trying to revive old Hyrule, and to be fair, the Great Sea really sucks. The organization aren't really doing anything to improve the world overall. They were only out to help themselves.

Ganondorf didn't do the nasty things the org did. Yes, he kidnapped Link's sister, but it was because he needed the Triforce. And he didn't kill the girls that he captured that weren't Zelda. The organization just kidnapped Kairi and were more than happy to kill her when she escaped.

Ganondorf stated at the end that he would not kill Link, and only wanted to recreate Hyrule. Now I am aware of his "been dealt a bad hand" problem, just like the Org had. Now I don't condone his actions for obtaining Hyrule in the first place, but I think that the Gods seriously screwed up. The purging flood is for when there is but one pure man. You don't use it to kill one evil man. These gods did, and screwed over hyrule in a way that P.O.ed everyone, including Ganondorf. Oh, and it didn't actually do its purpose of stopping Ganondorf. So the flood was a failure, because they destroyed Hyrule and Ganon still remained. Fantastic thinking on their part. I have a preference of a Ganondorf ruled Hyrule to a sea-covered Hyrule. Especially considering that Ganondorf can and will die to Link.

So really, I more have a hate for the king. He fails his people, calls upon useless gods, destroys his own land and can't get over his bitterness and washes away the glory of old Hyrule forever. Seriously, how difficult is it to ask for an UNFLOODED HYRULE PURGED OF EVIL?! Far better than "Wash away everything!" Of course Ganon is going to be angry.
