Ok, we all know Deep Jungle wasn't in Chain of Memories due to legal reasons and all that jazz. But that doesn't change the fact that it's a unaccounted-for part of Sora's memory that's absent in the Castle Oblivion cards.

Is there a "head canon" for why it didn't show up? A story-related theory?

Technically there is no cannon reason for Sora to through his memories. It was just a ploy by Marluxia to draw out time. I mean the game never says that Namine couldn't do it all at once like she did to Repliku, though most speculation is that Repliku was easier since he is artificial. So the fact that Sora did (almost) go through all his KH1 memories was more of a game gimmick. So by cannon that was just the one that so happened to not be included. Cheap way out as it may be.

The only more entertaining argument I could give is that Vexen's intervention messed up the plan that would have included it. But it would belong in the first group so the burden really falls to why Axel didn't give it to Sora, assuming of course that it wasn't neglected by Namine.

    Mixt's theories are very clever.

Well, since the beginning Sora was going through his memories. But only Kingdom Hearts I's Memories; so he didn't get through his memories before all of that happen. Also, we didn't have the full memories from Kingdom Hearts I there; we only had a Three-Part-Summary from the World Story, most of the memories that goes through Kingdom Hearts I aren't there.

Even if Tarzan's Memory is a important memory, it will also always be in Sora's heart.

I do think it's implied that muddling with Sora's memories takes time, given the fact that setting them right took a year--I suppose it's much easier to mess things up than put them back together, though. And one could argue that Naminé was intentionally drawing out the process, simply because she didn't want to do the Organization's bidding/mess with Sora.

As for Deep Jungle specifically, in Kingdom Hearts that was where (imo) Sora, for the first time, realized how important that Donald & Goofy were to him--just look at the scene where he says "I'm looking for my friends," and begins to describe D&G instead of Riku and Kairi. Also there's the whole almost-hugging-Donald thing, friends in your heart, etc. So the Organization may have not wanted him to return there so that they could estrange Sora from D&G's influence, and more fully corrupt him into their Keyblade Slave.

As I've always found Deep Jungles the most anoying world so far I am not bother by the lack of deep jungles in all the games since...
But I'll agree that they could have put in just to be more like KH 1...

Deep Jungle was originally planned to be in CoM during the game's early development:
