    SPOILERS AHEAD
Despite the many flaws of the two movies, I really liked them. The biggest hang up for me, though, the thing I can't get over, is future generations. Or, dare I say it, the Next Generations.

First movie, Vulcan is destroyed, and only a small amount of Vulcans survive to colonize a new planet. So what are the odds of Tuvoc being born? Without Tuvoc, the entire series of Voyager is thrown. Although really (getting a bit into Into Darkness here), with the amount of mass death in the two movies, what with the destruction of the Kelvin, the destruction of the entire Star Fleet fleet sans Enterprise, the destruction of the archives, the mass destruction when Khan pilots the ship into San Fransisco and knocks down a few buildings not to mention pedestrians... What are the odds the same people who pilot Enterprise D and Voyager will even be born? I checked up on Picard, I think he'd be safe, what with his being born in France 47 years after Into Darkness and everything. But what about some of the other characters, characters like Tom Paris, who came from a Star Fleet family? What about Will Riker, who also came from a Star Fleet family? Not only was his father an Admiral, but we know from watching Voyager's episode "Death Wish" that Riker's family was settled in the U.S., as his ancestor, Colonel Thaddeus Riker, was rescued by a member of the Q Continuum, when the Q carried him from the front lines of the American Civil War to safety upon being wounded. So who's to say that Riker's family, with their military history, would have survived both onslaughts against the Federation?
What about other characters, too? What of Harry Kim? What of Captain Janeway? What of Geordi LaForge, and Reginald Barclay? What about Dr. Crusher and Wesley? And, to other extents, what about the characters whose lives were affected by these characters? If, for example, Voyager had to do without Tuvoc and Paris, who both played vital roles in not only the journey home, but in the actual events that transpired in their jump. If not for them, would Voyager have even survived? And if Voyager had, by some miracle, done so, would they have been able to team up with the Maquis without Tuvoc there to help? And if they hadn't been able to team up with the Maquis, where would that leave Neelix and Kess?
Or imagine Next Gen without Riker. I can't pull any huge fate-altering examples off the top of my head, but just imagine it! Riker has saved just as many lives, with his actions, as any other Star Trek character. Especially as First Officer for a ship such as the Enterprise. He plays a vital role in Earth History (history being, in this case, relative), if he were to never exist, what horrific outcomes might take place?

So that's my biggest hang up with these films, not having seen much of TOS and only having extensively watched Next Gen and Voyager. These movies really screwed up the future generations of the series.

Next Gen and all that wouldn't have been the same in this universe anyway unless Nero didn't f*ck everything up. Blowing up Vulcan was the big one, yes, but everything that happened from the moment the USS Kelvin was attacked designated the 2009 verse as an AU to the original universe. It's likely things would have ended up different whether Vulcan was destroyed or not.

Exactly my point! Everything would be different, and the likelihood of these characters being born is challenged, especially Tuvoc. And personally, I would hate to see Tuvoc go.
