When you make a manga, would you base it on something, or would you just make it your own thing?
I like to listen to songs very wel, for example, 'Phil Collins - Just Another Day In Paradise' and set it on paper!:D

I would make up the story but the characters might have some things in common with popular manga.

It's best to make your own ideas up but you can't really help ending up with similarities to other works simply because there are so many with so many varying ideas. Drawing inspiration from other things is just a part of it, because being self inspired and creative is fairly uncommon in my experience. As long as it's not a rip off it's really okay.
