They needed Sora originally because his keyblade could release the hearts from the heartless. The Organization collected the released hearts, and used them to make their own version of Kingdom Hearts (or something to that effect). Once that was completed, they no longer needed Sora (which was around when he arrived at TWTNW, so they decided to take him out then.
