Dropping down from the top of the mast, Xegreny peered over the side of the ship's railing. "I think someone owes me money now. Look who's coming near." he said with a chuckle. Far off the side of the ship, an old, barnacley ship could be seen. Clearly visible as the Flying Dutchman.

I don't remember any scenes where Nobodies were fighting Heartless, excluding when they destroyed the Heartless summoned by Maleficent, and attacked Maleficent herself.

The Organization didn't do squat. They sat and watched, and talked to Sora, that hardly counts as "defending the city". In COM, doesn't Axel apologize or leave Namine alone, or something like that? Everyone said he was evil in COM, but I didn't think he was that bad. ._. I guess he could do that, but it also seems like the Organization is the kind to make others do things of their own will, so he'd probably just drag Kairi along. If he wanted to hurt her to get the job done, he would've done so, before she got captured by Saix, no?
