What do I have to do so I can save at the end of the credits? also how do I get the rest of the doors in the garden to appear, I killed the rest of the organization

no I mean I get to the door to get out of the engine room but when I go there I glide to the ledge but its like something invisible is blocking me so I can't land on it
I got through the door to get to the engine chamber part and I go and find the door to keep doing, I find it and when I walk through you can see pipes blocking the quick way through so I take a passage to the right and I glide through to pairs of pipes, and I try to land on the ledge but its like something invisible won't let me, what do I have to do so I can keep going?
