Well that would be why he waited all this time and has finally mastered his final ability, or we could have the Phantom hiding in the Doctor himself and manipulating his thoughs and when the docotor is defeated it runs into the copy and escapes.

Also with the kidnapping a carbon copy idea of mine I was thinking of that because the doctor would be interested how someone else made copies and how different they are from the one he made

Well I was actually thinking that the Phantom wanting a body posses it but is to weak at the moment so it waits and at the last moment takes over and starts reacing havoc again.
