Ghosts are downloadable data, like when you fight a real person you can chose to get their ghosts, so you can del them anytime, and there are also ghosts you can get from in-game enemis via wi-fi, such as Jaden's ad Marik's.
But that doesn't mean they aren't availible, they are, you just need to meet certain conditions to unlock them on the World Championship, like, i believe that in 2008, to unlockth tag team Yugi and Joey yo needed to use Yu-Jo friendship sucesfully, and to unlock Kaiba yo needed to beat the Kaibaman monster after getting one Blue Eyes.

tl;dr You can still unlock anime people to play agaisnt in World Champinship.
