Also, I need your opinion. Do I use this character as a boss battle only, which Homura will be involved in and mention who it really is, or do I take her original as a character, build her up, and then finally have her become that and die?

Okay, then what I gather from this is:

Okay, there's an easy way to get that: play the older games only.

Okay, about Trubbish and Garbodor: think about it this way. In Kanto, Grimer and Muk were piles of sludge that became animated. In a rural country like Kanto, that's the kind of refuse you get. In America, you don't get sludge, you get garbage. So if refuse gets animated and become Pokémon, that makes perfect sense. They aren't crappy designs based off of something stupid, they're incredibly well-thought-through designs that fit perfectly with the setting.
If anything, Generation 1 was the most unoriginal. We had Rattata, Sandshrew, Pikachu, and Abra all based mice-like animals, Tauros just is a bull, and Ditto's entire design was based around being unoriginal. We had one ghost type chain, and it ended up having a identical design to Cleffable anyway, and the legendaries were birds that had their element thrown at them.

I say that the designs are becoming slightly more complex (Are they really though? I don't think so) because of their target audience. Everyone claims that Pokémon is designed for kids, but far from it. The original game, maybe, but haven't you noticed that as you age, so does the story's complexity? It's growing up as it's original audience did, and it's far from dying. In Japan alone, there's an entire chain of stores that are dedicated to Pokémon merchandise, from games to stuffed toys, and more. They're a huge success. Anyone that is getting bored of the series is welcome to abandon it, but note that most people that complain about these things buy the next game anyway.

Yeah, otherwise I wouldn't bother playing them all. No point playing the same character 6 times over if they're identical, right?
