Shinji doesn't save Rei in original series. She was never taken by Zeruel in that. In End of Evangelion, she merges with Lilith and becomes Giant Naked Rei, whose very existence causes everyone to see images of the person they love most hugging them, before they're turned into LCL. Rei also seems to decide that the mind**** hasn't been enough so far, and so does a literal one by growing... something innappropriate on her forehead, and having Eva 01... yeah, forget I said anything, it's just that kind of ending. Better than everyone, including a penguin, congratulating you for losing your mind.

Quick warning; the original series was an intentional deconstruction of everything Mecha animes stood for. The main character was a depressed, incompitent lad who was only barely able to get through it all, their leaders ended up being complete monsters, and, depending on which ending you watch (movie or series, both valid endings to the series), Shinji either loses his mind completely... or he and Rei decide enough is enough, meaning that EVERYBODY GETS HUGGED AND TURNED INTO TANG.
But yeah, it's a psychological series, no matter what it may look like.

Make sure to take what you've read with a pinch of salt in regards to Rebuild, since a lot of things have changed completely, and Rei's origin might end up being one of them. For an example; there's one entirely new character in You Can (Not) Advance, as well as one character being Demoted To Extra. Strangely enough, the new character didn't replace him.

There are no images on the internet AT ALL showing what the ship you're on looks like, so I'mma screencap something for you later, so you can have a little more info. For the record; Chief Taiga wouldn't be on that ship, he'd be back up in the Orbital Base. For now at least.

Here's one little bit of trivia though; make Rei a shader darker and she's near-identical to Shinji. They have the same face model.

Also, the sooner you watch Rebuild the better, since I may need you to play Rei Ayanami. She's extremely important. Of course you're welcome to refuse to, in which case I'll just take her on as an extra out of necessity, but I think you'd enjoy playing her.

He's just invisible right now, yes, but if they're on the ship that GGG launches their vehicles from then they'd be able to track him. Unless something happened to the sensors too, which is perfectly plausable.
